I 100% thought that skipping a CD meant that you would scratch it, or cause the CD to have permanent skips in the song.

It's very similar to what happens when you're streaming a YouTube video. The cd player buffers the media by converting from analog to digital and stores it in ram. If it would skip, it instead uses that buffer while it seeks to that part of the disk again. A cd skipping can be thought of as your Internet connection dropping for a moment
